The Enemy Within is the third Hero Factory comic. It was based off the script for the third television episode called Episode 3: The Enemy Within. It was made by LEGO, and published by DC Comics.
Plot Summary
Drax and his Floater Enforcer Drones are attacking Preston Stormer, William Furno, Mark Surge, and Natalie Breez in Mekron City. The rookies destroy the FEDs while Stormer hero-cuffs Drax. At that moment, Meltdown jumps into the fray and shoots Stormer before fleeing. The senior Hero is rushed back to Hero Factory, determined that he has a nanobot infection and that he should be restrained. However, Stormer's friends don't believe him, and he grows mad and escapes Furno, Jimi Stringer, and Dunkan Bulk by jumping from the building and shoving Bulk off of a platform after an attempt to follow. After Furno successfully saves Bulk, he rushes off, determined to find Stormer. After finding Stormer near a Hero Factory billboard, Stormer begins to attack both Furno and the billboard, claiming that the old Stormer has been destroyed, and that the Hero Factory is next. Meanwhile, Breez, Surge, Stringer, and Bulk go to Lunar Tratix to find the ingredient needed to cure Stormer. They are attacked by an enraged Tratix Reptoid, but Breez is able to find the ingredient while the others distract the Reptoid. Stormer drives Furno to the ground and prepares to deal a final blow, until Furno reminds him about Von Ness and the crimes that he committed, comparing them to Stormer's behavior. After hearing this, Stormer is able to regain control of his body, and Furno takes him back to the Hero Factory. Von Nebula then exclaims that although Stormer and Drax survived the ordeal, he will still have his revenge.

- This comic was released exclusively in a PDF format on the YTV Microsite. The comic was released in October 1, 2010 while the television episode aired on September 2010.
- In the cover, Meltdown has a right hand while some parts of Stormer's weapon is attached to his right arm armor. However, in other media, Meltdown has a tentacle for a right hand. In most other media, Stormer's right arm armor does not have the parts of his weapon.
- In the part of the comic where Furno is riding the Furno Bike to find Stormer, there is a holographic billboard that is a version of a prototype advertisement poster for Hero Factory's 2010 story arc.
- Like the first two comics, the comic has some differences from the episode:
- The comic is a short version of the episode, as it does not include Nathaniel Zib, Quadal, the computers that were showing wanted pictures of Meltdown and Vapor, or the flashback with Thresher running from Silver's energy blasts.
- In the comic, Drax's eyes are blue when he was infected with nanobots, but in the episode, they turned green when he was infected.
- In the comic, Meltdown used one of his containers to shoot nanobots, but in the episode, the nanobots came from his tentacle.
- In the comic, when Stormer found the billboard advertising himself, he said that after he destroys it, he will destroy the Hero Factory next, but in the episode, he did not say that.
- In the comic, when Furno was telling Stormer to fight off the nanobots, he said "Von Nebula" and him being a villain, but in the episode, Furno just said to Stormer that Stormer would be no better than "Von Ness".
- In the comic, the part of the Tratix Reptoid battle where Breez talked to the Tratix Reptoid was shown physically, but in the episode, it was shown in an archived video.
- In the comic, Von Nebula is on a barren place, but in the episode, he is in his black hole base.
