The locations of some of the villains

In the aftermath of their mission on Quatros, Alpha 1 was reverted back into their 2.0 forms from their 3.0 upgrades, though Daniel Rocka asked specifically for a new upgrade from Nathaniel Zib. Strangely, activity ground to almost a halt at Hero Factory, and Zib took a day off. The criminal Voltix popped up on Hero Factory's radar, and William Furno and Rocka were sent to capture him. Voltix was easily apprehended and brought to containment at Hero Factory until it was realized the entire thing was a sham. The villain created an electrical projection of Von Nebula and used it to activate the defeated villain's Black Hole Orb Staff, creating a black hole. The villains' cells were broken, and every single villain ever captured by Hero Factory plowed past six responding members of the Alpha 1 Team and escaped in a mass breakout.

Black Phantom's Takeover in the Hero Factory

The mission was a complete disaster for Hero Factory, and Zib called an emergency meeting. He displayed the new Hero Cuffs and sent Heroes on solo missions out in the galaxy to recapture villains. As Heroes went on their separate missions receiving upgrades, Zib saw Rocka who wasn't leaving, but was called off before investigating why Rocka hadn't gotten an assignment. Natalie Breez was sent after Thornraxx, Julius Nex after XT4, among other Heroes sent to planets. Furno was sent to Scylla after Jawblade, and left with a Hero Recon Team detachment, including "Omega".

Furno duels Jawblade

Arriving at Scylla, Furno dove into the ocean searching for Jawblade, and found him. In the ensuing battle, Furno faced off against the aquatic villain who revealed his plan to rust all Heroes. Finding some Oxidium, Jawblade did just that, rusting Furno. Furno fought back in time for him to supercharge his Hero Core vaporizing the rust and allowing him to apprehend Jawblade.

Nathan Evo had been trying to contact Furno during his fight with Toxic Reapa on Z'chaya where the villain was attempting to assemble a mutant army. Toxic Reapa had been outwitting Evo, but after talking to Furno, Evo got enough confidence in himself to execute a precision battle maneuver. Firing his Tank Arm at a rock, Evo launched himself at Toxic Reapa and cuffed him.

Omega later went to Kollix IV to assist Preston Stormer in capturing Speeda Demon who had stolen a Nitro Rocket Motorbike when he escaped. Stormer was in the midst of a massive bike chase against Speeda Demon, pursuing on his Ultra Mach Speed Cycle. Despite Speeda Demon's best efforts, Stormer apprehended the villain.

Omega oversaw Evo capturing Toxic Reapa before going to Tansari VI. Meanwhile in Sigma Sigma, Splitface was attacking a communications satellite. Mark Surge went after him and they engaged in a battle on the asteroids. Halfway through, Splitface used Surge to send an asteroid at the satellite, and although Surge fragmented it, it was still a danger. Surge managed to use his Electricity Shooter to shock Splitface unconscious and throw him at the asteroid, shattering it. Surge recaptured Splitface.

On Tansari VI, Omega arrived as Jimi Stringer took on Voltix. Voltix knocked Stringer down and fired his weapons right at Stringer, but Stringer blocked it with power cells, draining Voltix's energy.[Episode 9] As he cuffed Voltix, Core Hunter flattened Stringer but he himself was driven off planet by Dunkan Bulk who pursued him. Omega tried to radio Hero Factory, but got no response.(Omega Recon Reports)

Black Phantom and Rocka

Unbeknownst to the Heroes, Hero Factory had been compromised by Black Phantom, who had infiltrated it and captured Mission Control. He put up the Fail-Safe Shield to stop anyone from entering, and had managed to capture Hero Factory with no Heroes present.[Episode 8] Except there was still one, Rocka, who tried to get Zib to reveal why the shield had gone up, Zib lying it was a regularly scheduled drill. As Black Phantom sent his Arachnix after Rocka, and outlined his plan. Transmitting Hero Factory's structural plans to an unknown recipient, he revealed that he was planning to destroy the building. Before Black Phantom disabled Zib, Rocka had confirmed that the override for the Fail-Safe Shield was in Akiyama Makuro's office, who was on a trip somewhere outside of Makuhero City. Chased by the Arachnix drones, Rocka got to the shield override, contacting Stormer, Furno, Breez, and Surge who had arrived, telling them about Black Phantom's daring plan. Stormer had reporter Daniela Capricorn report that no Heroes had returned, causing Black Phantom to head to the Assembly Tower, not expecting Heroes. Rocka then took down the shield and the Heroes rushed in, with Evo unlocking the Assembly Tower. Black Phantom had himself plugged into the systems, preparing to destroy the building. Rocka attacked Black Phantom while the other Heroes were bogged down by Arachnix. Rocka was having no success and Stormer advised unplugging Black Phantom, but Evo suggested to plug him in more. Rocka took Evo's idea and overloaded Black Phantom's systems, defeating him. Mission Control was restored as criminals were sent to Asteroid J-54 for safekeeping. Makuro and Zib met with Alpha 1 and found that Black Phantom had sent the building plans to another villain, how now could create his own dark versions of the Heroes.[Episode 9]

A new rookie from the Alpha 1 Team was sent to recapture a mutated industrial robot that looks like Jawblade.

The Doom Box

Core Hunter

Breez, Bulk, and Nex's villains were still at large while Voltix and Speeda Demon escaped and went on the loose again. Later, all known members of Alpha 1 was called in to respond to a Delta-Red warning: Core Hunter was attempting to assemble the Doom Box, which could destroy the galaxy.

Logs of past missions against Core Hunter were reviewed by the Heroes and Zib. With Nex and Evo running the mission, the other Alpha 1 Team members go to recapture Core Hunter, who is in space at the time, plotting to become the galaxy's ruler.

Bulk and Breez arrive at Geb's refueling station, pretending to be smugglers. Bulk askes him to store a small chuck of Duradium in his vault. He takes them down to the vault, and when they see a safe containing the Doom Box fragment, Core Hunter arrives and uses an Anti-Grav Disk to levitate Geb into the sky and another to retrieve the Doom Box fragment. Bulk fires his Missile Launcher at Core Hunter, but a hooded being saves him and tells him to hurry to the mine before vanishing. Breez and Bulk chase Core Hunter, but he has the station's villains fight them to distract the Heroes, so Core Hunter can escape. The Heroes defeat the station's villains and destroy the station along the way.

Stormer and Furno are heading to the Duradium mine, and after avoiding attacks from We Who Serve' planet's extremely improved security, they find the area covered in a layer of dust, which Furno determined is artificial by being made of chemcials. Stormer and Furno deduce that Core Hunter put the artificial dust to cover his tracks and gotten the Doom Box fragment from there. The Heroes are attacked by the Duradium in the mine when they are near the metal, but they make it out of the mine to save themselves. After being confronted by six sentry robots called Sentinel Mechanoids, Stormer damages one of them called Sentinel Mechanoid 411 for refusing to him and Furno pass, and Furno aims his Plasma Gun at the Sentinel Mechanoids to convince them to let him and Stormer pass. When the two Heroes find their Drop Ship, they see a hooded being standing in front of their ship. The hooded being tells them Speeda Demon's name before teleporting away.

Rocka is sent by Stormer to Asteroid J-54 to interrogate Splitface, who knows about Speeda Demon's involvement with the Doom Box. Splitface tells Rocka that Speeda Demon bought Deneb's map, but sold it to Core Hunter. Splitface gives Rocka the name of a planet. After arriving, Rocka encounters the hooded being, who tells him that he is helping Rocka and the other Heroes by helping Core Hunter, and that Rocka has to wait.

Stringer and Surge have been fighting off Core Hunter's mercenaries in the ship graveyard before being pinned down. The mercenaries also deactivate the Heroes' allies, secrurity robots from there, along the way. Stringer urgently tells Surge to escape, forcing him to leave Stringer behind. Stormer, Breez, Furno, and Bulk all arrive to help Surge fight the mercenaries and save Stringer. The six Heroes find Core Hunter having assembled two of the Doom Box pieces and intending to ascend to ruler by the threat of using the third fragment. Impulsively, Surge, who thinks that Core Hunter is definitely going to assemble the box, shoots him with his Electricity Shooter, causing Core Hunter to spasm and form the box. The Heroes and Core Hunter are surprised that the box did not activate. However, the hooded being appears using teleportation and disassembles the box once again. He teleports Core Hunter to where the Doom Box was forged, the only place it truly can be activated. After Breez captures Arctur, he reveals that he is actually helping the Heroes stop Core Hunter from using the Doom Box, as he reveals that he gave Core Hunter a delayed teleport to give the Heroes some time to stop him.

The Heroes use their Drop Ship to the hooded figure's planet while the hooded figure comes with them. He reveals himself to be Arctur and tells the Heroes about the Doom Box. He also tells them that Core Hunter has to activate the box, so his weapon called the Hero Core Remover Tool can absorb the box's energies, rendering the Doom Box harmless. After Arctur and the Heroes arrive at the planet, the Heroes discover that Core Hunter is hiding from their sensors, but Arctur will guide the Heroes to the Doom Box's birthplace. Arctur and the Heroes meet Rocka on the way. When Stringer asks his fellow Heroes how to convince Core Hunter to activate the Doom Box, Surge wants to say his idea, but stops because Stormer scolded him on the way to Arctur's planet for attacking Core Hunter in the freighter without Stormer's permission and Surge feels bad about it. Stormer feels bad for Surge as well, so he lets him say his idea. After Surge states his idea, he and the other Heroes go down to where the Doom Box was forged and confront Core Hunter there. They tell Core Hunter that he was used as a way to weed out Heroes unfit for duty by stealing their Hero Cores and that Core Hunter is only a small-time criminal and his ego is inflated. Thinking that his reputation is gone, Core Hunter fires at Stormer, but Arctur takes the blast and becomes fatally wounded. Core Hunter then activates the Doom Box, but Breez inserts the villain's weapon into the box in its transparent form, and its unique properties absorb the box's energy. The Doom Box's threat is over after five thousand years, but Core Hunter now harnesses tremendous power from the box. Defeating all the Heroes save Surge, he offers Surge a spot in his empire. Surge is thinking about it due to his personal problems, but he ultimately declines because he knows that he would be no better than Core Hunter or other villains that the Alpha 1 Team fought if he accepts. After Core Hunter shoots a blast of the Doom Box's energy at Surge, Surge reflects Core Hunter's power back at the villain, causing Core Hunter's body to fold on in itself and vanish.

The Doom Box is taken back to Hero Factory. Stormer tries to look for Core Hunter, but cannot do it, even with Zib's help. He and Surge reflect on how and why Heroes like Core Hunter turn bad. However, they have to continue re-capturing the escaped criminals.

Aftermath

William Furno is investigating the Hero Factory files and finds File 14Y-YX6, which is strangely above his security clearance level. Dunkan Bulk sees Furno looking it up as it has a connection to a lot of the villains that escaped in the breakout. Bulk decides to tell Furno the story of the Legion of Darkness himself.[SM2]

Core Hunter somehow survived his ordeal and continued to cause crimes, while his Doom Box powers are gone because of the Doom Box incident. Bulk later recaptured him.[FO:MSG]

Breez and Nex eventually were able to recapture Thornraxx[SM3] and XT4, respectively.[FO:MSG]

Before the Brains attacked Makuhero City, the mission was going great, as Furno told Capricorn this in a community event.[Episode 10]

Before Mission: Collision Course, all major villains are recaptured. The minor ones were getting rounded up by other authorities.[SM3]

Before Mission: Robot Rampage, the mission was finally complete, as all escapees are recaptured. However, since the Breakout, many robots in the galaxy lost their trust in the Hero Factory.[SM4]
